Peptide and protein identification in a new approach. mude is an application created in order to bring a new approach for optimizing sensitivity in the target-decoy search strategy for large-scale peptide / protein identification.
The application can be easily run using the Command Line Interface of your operating system.

Program parameters (mandatory option marked with '*'):
-pa <folder>* Folder containing idAssess outputs (.fpe and .fpr extensions).
-pe <file> Merged result file for peptide level (default: mergedFDRsPep.fpe).
-pr <file> Merged result file for protein level (default: mergedFDRsProt.fpr).
