Working with Filter
For some new emails that you don't want to alert by Gmail Watcher, just create filter for sending these emails to other label and don't forget to apply "Skip the Inbox (Archive it)" option.

If you want to alert new emails that use the filter, just uncheck "Skip the Inbox (Archive it)" option in the filter. These emails will go to both inbox and your applied label.
