Analyze genome association studies with this tool. GS2 help you analyze and visualize whole genome association studies. With recent advances in the efficiency of high-throughput single nucleotide polymorphism (SNP) genotyping technology, genome-wide association studies are now routinely undertaken with the sample sizes necessary to detect the modest genetic effects we expect for complex diseases.
GS2 Features:
1. Easy import of datasets of large-scale genotyping data. Currently supported formats are standard ped/dat files, bed format and HapMap genotype files. Perform quality control based on user specified thresholds.
2. Arrange datasets in project based structure keeping track of the progress of your analysis and create separate subsets of your data based on for example stratification, different quality control thresholds or biological annotation and features.
3. Export subsets of your data into different data formats to be used for running additional external analysis or sharing your results and data.
4. Interpret your data in a relevant context by linking to biological annotation such as the UCSC genomic database and information in .
5. Use gene ontologies to select markers by searching for keywords in annotation terms for molecular function, cellular localization and biological process.
6. Explore patterns of linkage disequilibrium using built in functions for interactive calculations and visualisations.
7. Integrated methods for calculating basic statistics and perform association tests.
8. Save whole projects in binary format. Advantages include wrapping multiple datasets into a compact file that takes smaller space on disc.
