DNAdistree is a software for distance-based phylogeny inference from DNA sequences. More precisely, DNAdistree performs several successive steps:
1. it reads DNA sequence alignments (nucleotides or codons);
2. it estimates unbiased pairwise distances between each pair of sequences. For that aim, DNAdistree uses numerous formulae often based on evolutionary models of both DNA or codon models (see here for more details);
3. it builds phylogenetic tree thanks to four agglomerative algorithms;
4. it computes statistical measures related to distance matrices and/or distance-based trees.

DNAdistree is designed to infer distance-based phylogenetic trees that display accurate topological relationships among species. Nevertheless, DNAdistree is not designed to estimate robust branch lengths; it is recommended to use Fitch (in the PHYLIP package), FastME, PhyML or PAML with the trees inferred by DNAdistree as user tree for more precise distance- or ML-based branch length estimates.

Running DNAdistree
1. Firstly, be sure that JAVA 1.5 or more is already installed on your computer (see below).
2. To run DNAdistree with WINDOWS, double-click on win_DNAdistree.bat.
3. To run DNAdistree with LINUX, use the command: java -jar DNAdistree.jar
4. You can also run the following command: java -jar DNAdistree.jar filename , where filename is the name of the input file.
