AltAnalyze is a freely available, cross-platform application designed to assess changes in protein sequence, domain composition, and microRNA targeting from user RNA sequencing (RNASeq) or microarray data. To do this, AltAnalyze associates user sequence-level changes in exon or junction expression that lead to the alternative expression of associated mRNAs.

This software requires no advanced knowledge of bioinformatics programs or scripting. As input from RNASeq experiments, AltAnalyze accepts genomic aligned junctions in the format of UCSC .BED files. For Affymetrix analyses, all that is required are your microarray files or a list of regulated probe sets along with some simple descriptions of the conditions that you're analyzing. In addition to RNASeq data and splicing sensitive microarrays (Affymetrix Exon 1.0, Gene 1.0, JAY and AltMouse), AltAnalyze can analyze conventional gene expression arrays from Affymetrix (3' arrays), Agilent, Illumina, Codelink and others.
